Sekuen Internal Transcribed Spacer (ITS) DNA ribosomal Oncobasidium theobromae dan jamur sekerabat pembanding Internal Transcribed Spacer (ITS) sequences of ribosomal DNA Oncobasidium theobromae and other related fungi as comparison

Abstract
The objective of this research was to sequence ITS
region from ribosomal DNA of Oncobasidium theobromae,
and to compare the sequences to the isolates from Vietnam
and Malaysia, and also to identify other related fungi species
based on the homology of the ITS region. O. theobromae was
isolated from three cocoa plantations in Indonesia that were
Jember, Kendari, and Makasar. DNA was isolated from the
fungal mycelia, and then amplified using ITS-4 and ITS-5
primers, resulted in DNA fragments of 600 bp and 700 bp
for the isolate from Jember, 600 bp for the isolate from
Kendari, and 700 bp for the isolate from Makasar. All of the
fragments were successfully sequenced, except for 600 bp
fragment of the isolate from Jember. The homology analysis
using BLAST was confirmed that ITS sequences
O. theobromae from Jember was homolog with Rhizoctonia
sp. and Ceratobasidium sp., whereas isolate from Kendari
was homolog with Botryosphaeria sp. and isolate from
Makasar was homolog with Mycorrhizal basidiomycetes. The
sequences were then compared to the sequences of
O. theobromae from Vietnam and Malaysia. Phylogenetic
analyses using Clustal W program indicated that
O. theobrome from Indonesia which is represented by
isolates from Jember showed higher degree of similarity to
isolates from Vietnam. On the contrary, isolates from
Indonesia showed lower degree of similarity to isolates from
Malaysia.
Abstrak
Penelitian ini bertujuan untuk mengetahui sekuen daerah
ITS dari DNA ribosomal jamur Oncobasidium theobromae,
dan membandingkannya dengan sekuen jamur O. theobromae
yang berasal dari Malaysia dan Vietnam, serta untuk
mengidentifikasi spesies lain yang merupakan kerabat dekat
O. theobromae dengan berdasarkan kemiripan sekuen
ITSnya. Isolat jamur O. theobromae diisolasi dari tiga lokasi
perkebunan kakao di Indonesia yaitu Jember, Kendari dan
Makasar. DNA diisolasi dari miselium jamur. Amplifikasi
daerah ITS menggunakan primer ITS-4 dan ITS-5
menghasilkan fragmen 600 bp dan 700 bp untuk isolat
Jember, 600 bp untuk isolat Kendari dan 700 bp untuk isolat
Makasar. Semua fragmen berhasil disekuensing kecuali
fragmen Jember 600 bp. Analisis homologi menggunakan
BLAST menunjukkan fragmen isolat Jember 700 bp
memiliki homologi tertinggi dengan Rhizoctonia sp. dan
Ceratobasidium sp., isolat Kendari 600 bp homolog dengan
Botryosphaeria sp., dan isolat Makasar homolog dengan
Mycorrhizal basidiomycetes. Hasil sekuen tersebut kemudian
dibandingkan dengan sekuen daerah ITS O.theobromae dari
Malaysia dan Vietnam untuk mengetahui hubungan
kekerabatannya. Analisis kekerabatan menggunakan program
Clustal W menunjukkan O. theobromae dari Indonesia yang
diwakili oleh isolat Jember berkerabat dekat dengan isolat
Vietnam, akan tetapi tidak dengan isolat Malaysia.
